I have a movie which was divided into one-minute clips. Unfortunately, there is slight overlap with the end of one clip and the beginning of the next. So, when joining with TMPGEnc MPEG-Tools, I get a movie with little repeats every minute!

Is ther any joining tool out there which is smart enough to recognize overlap and do a seamless join?

    I don't know of one.

but in TMPGenc, when you add your clips to the list to be joined, if you click on the file name, you can set a range for your start and your end, so you could trim it yourself at the right points.
