Does the region encoding carry over when you back up dvds? If so, is there a way to make the dvd region free?

It depends how you do it. Just create a DVD title set, then run IFOEdit on all the .IFOs and make them region free. I don't use any of the "one-step" crap, so I am ignorant as to their treatment of the region bits.

Just some info about dupes or backups. I use several programs but whenever I make a backup with DVD Shrink, I can take the resulting copy and I can stick it in a standalone player and copy it directly with my standalone DVD recorder and copy it 1:1 with not Macrovision refusal or visual/audio problems in the resulting 2nd copy. If I try it with the original, the recorder will not even accept to begin to copy it. It will display that the original disk is copy protected. SO I can only assume that DVD Shrink is disabling the initial macrovision protection.
    Any thoughts?

Macrovision can't be used on a DVDR. It can be used on an 'Authoring DVDR'. It's flagged on a part of the disk you can't write to.

Region settings are usually stripped away with just about any DVD Ripper program.

Not true, ol' Gaz-man. CSS is what can't be added (on either GENERAL or AUTHORING disks), because the area where it is supposed to be is pre-embossed.
Macrovision is just a flag setting (because the DVD player does all the "protectin'" stuff), and can be added by all high-end authoring programs. However, you need a license and a "per unit" fee to legally use the flag.
