  1. I open the .m2v file fine, I click "Add audio" and select the .aiff file but when I encode, the resulting .avi has no sound...

    Am I doing something wrong?

this option only works with ffmpeg engine, not with mencoder

ffmpegX uses two engines for avi-encoding, mencoder and ffmpeg.
if you have a separate audio file you need choose the "fast DivX" preset in ffmpegX which uses the ffmpeg engine. "XviD" and "DivX (libavc)" presets depend on mencoder engine and with these presets you can't add a separate audio file.

    cheers
