(1) Does MKVNIXGUI work in batch mode?
(2) Is there a free piece of software that takes subtitles out of multiple files??

Mkvtoolnix GUI can do it. Open preferences->Multiplexer->Enabling tracks and set it to only enable video+audio. Then preferences->Multiplexer: "When dropping files": "Create one new [...] for each file". Then drag&drop all files onto the GUI, "Multiplexer"->"Actions for all tabs"->"Start multiplexing".
(In preferences->Multiplexer->Output you can find options for output folder/file names.) -
"Create one new [...] for each file" = Several files (one output file for every input file)
