    Hello.
    I have a BluRay Iso that has Cinavia protection. I managed to remove the Cinavia Protection with AnyDVD and CloneBD, but it totally removed the 3D.
    I also tried using DVD Ranger but for some reason I get an error that the ISO I have has a filesystem error.
    Any ideas?

    Yes, I tried mounting the ISO with Virtual Clone drive. I get the exact same error.

    Anyways, not knowing this workflow, I'm assuming that your Cinavia-free ouput is an iso.

    Try mounting both your ripped source BD3D-iso and your Cinavia-free version. Using tsMuxer, from the original BD3D, import the playlist (MPLS) file that contains the 3D video. Also import the "Cinavia-free playlist".
    From the original, choose only both MVC and H.264 streams and your wanted 3D sups. Don't change 3d offset plane values for those. Remove the rest.
    Choose only the Cinavia-free audio from the other playlist. Remove the rest.

    Remux to BD iso and see if it works. I suggest using tsMuxeR version 2.6.9.

    Let us know if it worked?

    I get the exact same error with another 3D BluRay Iso.

    I will try it now. But I see the latest version of tsMuxeR is 2.6.12.
    Why would you suggest an earlier version 2.6.9?

    Tried it with tsMuxeR version 2.6.12 and I got this error

    Thank you so much for pointing to DVDFab. I have never used this software before and it looks amazing!
    The good news is that DvdFab will retain the 3D when copying.
    The bad news is that for DVDFab's Cinavia removal tool to work, they must first have found a specific solution for each movie.
    At the moment the 2 movies I'm trying to Cinavia clean are not in their list.

    You can send DVDFab information that you can extract from the blu-ray using the software (don't know the exactly how, it's documented on their website).

    They will try to create a solution for your disc with the information you provide.
