.TS to .MP4 what makes this so difficult?

I am trying to convert a .TS file that I captured to h264 mp4 playable in quicktime. I want to do this with as minimal quality loss as possible. I have tried using automkv and the video comes out great, but for the life of me I can not get any audio output. I have tried choosing all audio tracks option and both original codec and nero and still no audio. I have managed to us tsmuxer and saved the audio as aac which plays fine in quicktime but even if I use this as my audio file im automkv there is still no audio output. Am I doing something wrong or is there a better app that someone can recommend that I should be using for this conversion? Here are the details of an example ts file. I got this info with mediainfo.

Your audio should already be compliant for QT in Windows, so you shouldn't have to re-encode that.

Your video might be compliant, if not, then you have to re-encode that using a QT compatible profile. (AVC Main, No I8x8, no mixed reference frames, no B-pyramids, max 1B-frame). Ripbot264 and MeGUI have preset profiles that make it easier.

If the video is already compliant, just "switch the containers" using MP4box (YAMB is the GUI), or MP4muxer. MP4muxer is better than MP4box for QT compatible MP4 muxing.
