I converted ssa subs to sup using Batch Subtitles Converter (https://www.videohelp.com/software/BatchSubtitlesConverter) and noticed that when muxed with the mkv file that they were way too big.
Any method of either keeping the original size or resizing them after the fact?
The video is 1280x720.

I've seen the same thing myself. There's something screwy about SSA subs when used in a different video format. I don't know why. However, when playing them alongside an AVI I use size 60 but when turning them into DVD SUP files I use size 23. You should probably do something similar.
