While encoding, does anyone know of a way to pause TMPGEnc and come back and resume later? Like if I wanted to shut down the box and move it somewhere and pick up where I left off?

Other than saving a project and batch encoding it later, NO. You are unable to encode for 4 hours, pause it, and finish later with TMPGEnc. Or, any other encoder for that matter.
CCE lets you stop after the "info" pass, than do the other passes later. But I don't think that's what you're aiming for.
