I have a movie ripped from bluray to MKV with 3 subtitle tracks, 2 English and 1 Spanish, in IDX/SUB files. When playing the video with the 1st English track selected both the English and Spanish subtitles display on top of each other, the 2nd English track displays English subtitles and the 3rd Spanish track displays no subtitles. Any ideas how to fix this?
Try StreamFab Downloader and download from Netflix, Amazon, Youtube! Or Try DVDFab and copy Blu-rays! or rip iTunes movies!

What happens when you play the video with NO subtitles selected? I ask this because I have a feeling that one of the subtitles (probably the spanish) are hardcoded.

Open MKV in MediaInfo and select View -> Text
copy and paste on forum to see if MKV proper ripped -

I don't see any subtitles in MKV
the IDX/SUB files is separated from MKV? -
Well, I thought I was on to something. I merged the original MKV, IDX and SUB files into a new MKV with mkvtoolnix and the new MKV played correctly with the subs. Then I tried extracting the subs from the new MKV file but got 3 separate IDX and SUB files and when I tried to merge those back into 1 IDX and SUB file with VobsubMuxer I got an error "The number of total Vobsubs is bigger than 32!"

.idx files can have more than one track per file. Mkvtoolnix will separate them on muxing. Maybe your player tried to play all tracks of a given .idx but can handle them normally once separated by mkvtoolnix.
