    Taking an mkv and attempting to create an iso seemed to be going smoothly until it stopped at 99.5%, right at the finish line it finishes with errors. Worth noting also that I've tried it several times and every time it stopped at exactly 99.5%.

    Try to demux the mkv with gMKVExtract (requires MKVToolNix installed) into elementary streams and import them into tsMuxer one by one.
