So to keep the problem short:
Having an MKV as source.
MKV contains a DTS file.
Converting the MKV to DVD gives an AC3 file (no problem there)
Then after demuxing the DVD I have a M2V and an AC3 that are in sync.
Now for the question.
I want now to Mux all back together including the DTS file.
However the DTS is never in sync with the movie.
As the AC3 is in sync....is there a nice clever tool that can sync the DTS to the
already in sync AC3?
Try StreamFab Downloader and download from Netflix, Amazon, Youtube! Or Try DVDFab and copy Blu-rays! or rip iTunes movies!

So, the original DTS audio is out of sync with the video?
In that case, use Media Player Classic and the technique described here to determine how many ms the DTS track is ahead/behind the video.
Then, extract the individual streams using MKVExtractGUI and then re-mux using MKVMerge and entering the delay value
