Are your subtitles in IDX/VOBSUB format?

Is the source used in HandBrake a DVD?

If so are the subtitles placed correct (in the red zone) when playing the DVD?

For idx/vobsub you can use DVDSubEdit to change position if they are part of a DVD. If it's idx/vonsub files you might need to SubToSup to convert to .sup before using DVDSubEdit.

In MediaInfo use Ctrl+A and then Ctrl+V in the post. How to copy-paste the result to tell about the subtitles. ?

 But here's my guess:

Your source .MKV contains idx/vobsub. The idx has amonst other information on the position (origin) of the subtitles. If you play the MKV in a player like VLC this information is not used and the subtitles are placed at the bottom in the red zone:

If you select "burn-In" for the subtitles when making the MP4 file in HandBrake however this information is used:

So if you used burn-In" in HandBrake try "Default" instead and select the subtitles in your player:
