    Trying to extract the streams from a .mkv and it says everything is OK. However the audio and video files are cut 3 minutes too short.

    You can try tsmuxer to demux

    It's also possible your file is damaged

    File is not damaged, checked with md5sum. Tsmuxer also fails.
