Ok i have been using tsmuxer to convert my .1080p.BluRay.x264.mkv files to bluray but when i burn the bluray and play it on my sony bd player the video is choppy and stretched ? I dont understand what i have to do or whats going on so please help?

Use multiavchd. It can input mkv and also has a true bluray output option.
Donatello - The Shredder? Michelangelo - Maybe all that hardware is for making coleslaw?

I know it takes a little while to learn. When you have the file loaded if you don't want to do anything else to it like menus or whatever click the start button on the far lower right. Then it will give you your output options. The bluray output is in the middle of the option list.

ha i got it working for one video the rest wont work i keep wasting bds it sucks. the program will only work for 5 min it will mux the mkv to bluray for me but not really convert the video or anything? i dont get why it worked so well for the first one but wont do the same for the rest? also the first one showed a preview of what was going on the rest wont show one. please i need more help.

You could also try AVCHDCoder, which has a lot less options (and is therefore simpler to use). That said, I have processed many, many files with Multi-AVCHD and find it very reliable.
I am guessing that your MKV files are not straight from a camera or disc, and have already been cropped and re-encoded. This means that in most cases they are not BD/AVCHD compliant and will have to be re-encoded with black bars and correct parameters to make sure they play. If you don't want to do this, weigh up the cost of blank BDs and the time it takes to convert the files against the cost of a WDTV and portable HDD and see which is the better option. The WDTV will (in most cases) play the MKV files without conversion.Read my blog here.

It makes them compliant by re-encoding them. There is a simple, step by step tutorial at the multiavchd site.
