I want to add MP3 files over the top of MPEGS. WHat is the best tool? TMPEnc?
I dont just want to add a whole song. I want to be able to cut parts in and out.
Please give me a list of good free apps.

As far as free tools, no idea, or it depends on your resourcefullness....
You'll need a good video editor / renderer which is capable of multi-layering of both audio and video sources.
I use Sonic FOundry Vegas Video, but you could also use Adobe Premiere. Both support various outputs of the final file, including VCD /SVCD mpg's

Use CDex to split tracks,Windows MovieMaker to author and TMPGEnc to
render.
