I have 2 separate audio, video files,
i am trying to merge them in mkvtoolnix,
Video Duration is = 1:29:22
Audio Duration is = 1:29:20

A small difference in length does not mean that video & audio are not synchronized.
You only know that after muxing.
So mux and check whether the new mkv is synchronized.
If not, then correct the delay and mux again.
