Hi,
I've got a bunch of subtitles that invert the position of the lines. I don't know why it's acting this way.
But here's an exemple of what I mean:
This should be:we can plant it in the garden to grow it
We should go buy a lampost so that
I went to look at the .srt file to see. The lines are fine.We should go buy a lampost so that
we can plant it in the garden to grow it
If this was in the srt file, it'd show like this, but on mkv would show the 81th line at the bottom.

I'm not sure I understand your problem fully. In SibtitleEdit under tools there's an option to combine subs with same time code. It's not batch.
