Stuttering video on YouTube

I've noticed that I get stutter when uploading videos to YouTube. I think it's something to do with the frame rate.

When I render my video from After Effects, I use the Animation codec. According to avs2yuv, the frame rate is 30000/1001. Is this right? It's the same with every other quicktime format. When rendering using vfw, though, the frame rate is different (can't remember from the top of my head).

So, I use avs2yuv and output the video as a y4m stream to x264. I configure x264 so that the output is .264 instead of .mp4. I do this because whenever I use mp4 and upload to YouTube, the video comes out funny (grey all over and very blocky). I'm certain it's to do with the frame rate, because I later mux the video using MP4Box, with a frame rate of 29.970.

Anyway, how can I fix the stutter?

I can't at the moment :/. They were all temporary (tests), and I've deleted them. I can't get the specific material back. I know I'll probably encounter the problem again, though.

Maybe it's due to a problem with drop frames?

P.S. They were animations, if that helps.

No, nothing helps except a sample from either the source or the output. No one knows what the framerate's supposed to be without samples. No one's going to guess what the problem is.
