MPEG Streamclip Encode Wrong

Hi, i need some help.

I have downloaded MPEG Streamclip 1.2 and when i will convert 640x360 for iPod,
always when finished, it was in 640x480.

always, always, i don't know how is it.

i try to convert .vob on quicktime, but he don't have sound.
and in MPEG Streamclip, have, but always encode wrong.

i have Quicktime MPEG-2 Component.

I used windows seven.

does anybody have a solution?
