Almost everytime I use any software to edit audio, a lot of clicks/pops appear from nowhere and spread over the file. I can apply a filter to eliminate those but then other clicks come up. If I save the file, the clicks are saved together.
Any ideas of what the problem might be?

That sounds like a audio card problem. You might try updating your audio card drivers. Or re-install your present ones. I would also take a look at your audio card settings and mute all unused inputs.

Can you simply play a file without editing of any kind?
Tried multiple file types, WAV, MP3, from different sources?
Describe more thoroughly. Are you saying you load an audio file, no errors and no clicks, then make an edit, and multiple clicks show throughout the visual waveform, both before and after the edit point?
Or do they only show up at the edit point, are they audible and not visual?
Save file, re-open, any changes? Edit a second time, after a save and re-open, changes or more clicks appear?
Sound card should not even be in the equation until playback or capture occurs. Are you using programs associated with the card, or have you tried multiple editing programs?
I would suspect some kind of I/O issue, defrag and error-checked the hard drive lately?
