What is the output I would use in FFMPEG-X for Transparent flash video?

Transparent flash video does not make use of the flv format that ffmpegX can encode to (H.263/Mp3). It's more like an animated GIF in a Flash wrapper.
Transparent flash video requires Flash content that doesn't have a background of it's own (or it is removed in a movie editor).
I think you'll need a different app for what you want.
