I have some anime episodes and I want to cut the intro and the ending. The problem is that the intro doesn't appear until minute 5 more or less.
I tried using Yamb but it did not cut anything.
what can I use?

I have just tried it out but in the output audio is not synchronized.
Maybe I can demux audio and video and edit them separately with virtualdub?
What program can I use to demux? -

I have the same problem as OP. I tried Avidemux (in both modes) but the output file stutters.
I also used mkvmerge to convert to mkv and used its split function, but same problem: output file stutters.
It's jinxed. The original mp4 file doesn't stutter at all (neither in VLC nor in my TV hardware player).
But as soon as I cut it, the output file stutters. WHY?

clarify what do you mean by "stutter" ? do you mean jerky playback ? or out of sync ?
only at the cutsite, or everywhere in the file?
have you tried mp4box (yamb) , or tsmuxer (wrap into transport stream) for cutting ?
have you tried the nightly builds of avidemux ?

yes, jerky playback. It's NOT freeze frames, like when you play a high res video and CPU power is not sufficient, but the video is jerky/stuttering ... it's hard to describe visuals with words, but it looks as if playback was slightly non-linear and jumping back and forth between frames while advancing overall (e.g. frames 1,4,2,3,7,8,5,6,9,10,11,14,12,13 ...). It's just an un-educated guess.

I just don't understand what could be the problem. Original audio and video stream is preserved, only the container changes. So the only thing which could be missing is container info as to the frame rate, etc. But I don't think this explains the stuttering playback.
I have never experienced this kind of issue.
Which information can I post to further diagnose the problem? -
