I just Hard sub a video by using Format factory. I am using Ageisub for subtitles and for hard subs, format factory. Everything was going perfect before, but suddenly i got a video, in which video speed increases too much, like fast forwarding and it is completely out of sync with the audio.
Just want to know the reason for this and how can i resolve this issue.

What happens further on in the file? Do the Audio and Video both end at the same time?
It's possible the frame-rate is wrong, either in the container or the original stream. -
That's happened to me before and while I never worked out exactly why, it seemed to be something to do with the audio sampling rate and the player getting it wrong.
Try using a program such as MyMP4BoxGUI or MKVMergeGUI to resave the encoded video without any audio. If the new file plays okay (the video plays at normal speed) the audio needs fixing. -
Whole file is of length 58:43, but length reduces to 46:24. During this, video plays till end with fast speed, but audio stops at 46:24. Whole file is like this. Video plays so quickly and audio plays normal.

(58 * 60) + 43 = 3523 Seconds
3523 * 25 = 88075 Frames
88075 / 30 = 2935.8 Seconds
2935.8 / 60 = ~48 Minutes...
The source you encoded from didn't happen to be NTSC did it? -
I can get it closer to 46 Minutes if I use 24fps, it may just be a coincidence though.
I believe Hello_Hello said the audio default duration may be off (which is the equivalent of video frame rate). Try what he said.
If you put them into Matroska containers you can fiddle with the default durations all you like through MKVPropEdit or the mmg header editor, you may be able to fix it that way. -
My current theory goes that his video was sourced from an NTSC DVD that was encoded as 23.976fps with soft 3-2 pull-down and somehow during the conversion process the software got the pre and post pull-down frame-rates confused. Of course I'll never know, but I have to say it.
