can daa3 clean up jagged lines made by yadif or is there a better way to get rid of jagged lines caused by yadif?

It can, but it usually doesn't do that great of a job . It depends on the source of course
QTGMC in progressive mode usually does better job of cleaning up yadif artifacts
eg
QTGMC(inputtype=2, sharpness=0.7)
But it would be better not to use yadif in the first place... -
Agreed, daa3 is for light AA with little affect on fine detail. For serious jaggies you can tweak SangNom() or Santiag(), but be prepared for some image softening depending on how powerfully you set the latter two. You can avoid most of this work by avoiding yadif on crappy video. QTGMC does have a couple of heavy-duty repair modes that use yadif in the background, but those repair modes do a lot of cleanup internally.
