Problem with Remuxed MP4 Files

Guys, I really need help.

I have used the MKVtoolnix with the GUI2, I have tried GotSENT, and every other MKV demuxer and MP4 muxer I can think of. But every single time it makes the MP4 file, the following happens:

1) It will play fine in my VLC player, but if I move the progress bar further into the video, the video freezes and doesn't automatically start playing from that new spot. It only does this with the remuxed MP4 files that I make from the demuxed MKV files.

2) Whenever I try to import the remuxed MP4 file into Adobe Premiere Elements 4, I get an error. The only way I can get it to work is to completely reencode the MKV to MP4 using the XMedia Re code program. But I don't want to wait 40 minutes for each video.

Is there something I am doing wrong? Or is there another MKV demuxer/MP4 muxer that I can use that will actually make it work with Premiere Elements 4? Thanks.

Tried remux to a mts/m2ts?

I have not tried remuxing them to MTS or M2TS. Can you recommend a program that would do that?
