I've tried several different programs/methods and with each result, the audio becomes out of sync toward the end when I attempt to trim the length. Avidemux will seemingly handle most other video formats/etc but nothing seems to work with these. Has anyone had success with this?
Try StreamFab Downloader and download from Netflix, Amazon, Youtube! Or Try DVDFab and copy Blu-rays! or rip iTunes movies!

Are you cutting inside the GOP? or on I (key) frames?
flv files aren't designed for editing, have long GOPs and some variable frame rates. Easy to break audio sync.
You will have to manually resync on a timeline editor.Recommends: Kiva.org - Loans that change lives.

I'd decode to MJPEG+PCM audio and put it on a Vegas or Premiere timeline then slip the audio vs video to resync. It may be necessary to speed or slow the audio to various marked critical lip-sync scenes. When finished, re-encode.
