    Yes, there are ways.

Now, what kind of "3D MKV" file do you have?
    Dual-stream? Dual-file? Side-by-side? Top/Bottom? Frame-sequential? Field-sequential? Anaglyph? (If anaglyph, your options are VERY limited).

    Please be more specific...

I'm at work right now, so can't go further into it.

You could look at the "tutorial/guide" for 3D avi to 2D avi (using AVIDemux), and extrapolate to using MKV. I don't particularly recommend that tute but it'll do.

If it were me, I'd use an AVISynth script and frameserved into x264 encoder.

Basically, to keep full quality in the audio, you'll want to:
Demux to raw streams, leaving the DTS alone.
Crop to 1/2 frame, and resize to full frame on the video.
Re-encode the video to best quality of whatever format works for you.
Re-mux with the saved audio to ? AVI/MKV/MP4, etc.
If you're going to MP4 Yamb is good, if MKV, MKVtoolnix or AVIMuxGui, etc.

Well I finally got around to work on this yesterday. I used the tutorial for avidemux and it worked well. At first it wasn't able to save the file after the first pass because the audio was DTS. So after that eureka moment I decided to use popcorn to change audio to ac3 first and then work on the mkv with the new ac3 audio. I was trying to use MeGUI but I've never had luck with avisynth. I'm never sure as whether it's installed correctly and always getting an error message there is no function named "Setmtmode". Anyhow thanks.

    You already got the answers!!!

Use the AVIDemux tutorial (listed in the turorials section of this site). Use MKV instead of AVI.

If you need to use AVISynth instead, follow how I suggested in post #4.
