I have an m2ts file that I used TS Muxer to demux with. After the file is demuxed, the video stream size decreased from 3.54GB to 3.43GB.
The original m2ts file size is 4.24GB. After remuxing with MKV Merge, the file is now 3.95GB. Audio size does not change. Does this make any sense?

It's normal. m2ts has a bigger overhead than mkv. m2ts = about 6-7% overhead data and mkv about 0.5-1%.
