I have a SSD drive for my boot drive been working awesome. I now have a 2tb usb external drive for back-up connected to this pc. I noticed that is takes alot longer to reboot with the external connected. Is there a setting I can set to make the pc not scan the external hard drive on restart?

If you want the USB external drive to show up on boot, it needs to be scanned and recognized by the OS. Unplug it or turn if it off if you don't want it scanned at boot. If it's also happening after initial boot, then it may be something in the OS. Turn off your antivirus scanning on the external drive, along with any other malware scanning.
But the downside is that you won't have error checking or anti-malware scanning for the external drive. Personally, I would tolerate the bit of extra time it takes to check out the external drive, or just plug it in or turn it on as needed. USB externals are always going to take a bit of extra time to boot.
If you switch to a eSATA external, you shouldn't have as much of a problem. AHCI mode will also let you hot plug eSATA just like a USB external drive. -

Redwudz...Do you have a Tutorial on how to activate AHCI mode? -
AHCI is easy if you are doing a fresh install. In the BIOS you set your controller to AHCI or RAID configuration. Install Windows (Vista or 7, not sure if XP behaves correctly this way) and then install the storage drivers in Windows (Intel RST for example).
A computer already installed will need a registry hack before changing to AHCI mode in the BIOS or you won't be able to get into Windows.

After applying the fix reboot and change to AHCI or RAID in the BIOS. Install the storage drivers in Windows. -
