    Mkvtoolnix can do some chapter splitting but no cutting.

    If you're just looking to do a simple cut, I think splitMKV (command-line) might work. Haven't tried it myself, though, so I don't know offhand if the resulting MKVs all play properly, or if it just does the same thing a normal file-splitter would do (simply chop the file into chunks of x size).

    As Bat999 indicated above with his reference to MKVMerge GUI as part of the MKVToolnix programs is what you would use to reconnect them back up and do what ever re-muxing you need.

    If you are trying to edit out parts of the MKV then you can use Virtualdub 1.9.x test20 with external editor but you'll have to re-encode the file. You'll need the newest version of the Directshow Input Driver and Haali Media Splitter.

    x264
    NeroAacEnc
    MP4Box

    Type / Video encoder (change bitrates for higher or lower quality)
    Program / C:\Tools\x264.exe
    Arguements / --preset slower --bitrate 1000 --thread-input --b-pyramid strict --vbv-maxrate 2000 --cqm "jvt" --fps %(fps) --direct temporal --output "video.264" - %(width)x%(height)
    Output file / video.264

    Audio encoder
    Type / Audio Encoder
    Program / C:\Tools\neroAacEnc.exe
    Arguements / -ignorelength -lc -if - -of "%(tempaudiofile)"
    Output file / audio.aac

    Type / Multiplexer
    Program / C:\Program Files\My MP4Box GUI\Tools\MP4Box.exe
    Arguements / -add "video.264" -add "audio.aac" -fps %(fps) "%(outputname)"



    You could use AviDemux as Baldrick mentioned to edit the file and Smart Render to MKV without re-encoding.
