  1. I am using Adobe Premiere and Encore.

In Encore, NTSC DVD field order is set to lower and can't be changed.

The source is from Canon AVCHD, which Media Info shows as TPP (upper).

The encoder has a choice for lower or upper, with lower as the default.

How would this affect the video quality? Does the encoder simply shift one frame to convert upper to lower?

    thanks!

If the video is interlaced and you get the field order wrong, it'll play horribly jerky. Believe me, you'll know it.

Shift? If I'm understanding you correctly, cutting out a frame won't change the field order. The encoder just sets a flag that says in what order the fields are to be played. If you get it wrong in the encoder you can change the field order afterwards using ReStream.
