.mov to flv conversion completely out of sync

I have converted a 1.55GB .mov file to flv. After getting very good & quick help regarding the aspect ratio (thanks Baldrick! thanks Case!), I am not stuck with the out-of-sync problem. It's not like it's 1-2 frames out of sync.... rather 3-5 seconds (!) out of sync... anybody any suggestion on what I might be doing wrong?? I've searched the forum, googled, played around and converted several times... to no avail... this bugger remains out of sync

Could it be that the file size is too big? Like, more than ffmpegX can handle?

it's just 10min long, so I could easily compress it before converting to flv if that's the issue... but I didn't compress when making the mov since I thought it's better to loose the quality in one step so to speak than compressing an already compressed file... because sometimes I've experienced that this can lead to artefacts.
