I notice some BlueRay diskd have secondary video in addition to the 1920x1080 stream. The secondary stream is 720x480. What is it and what purpose does it serve??

Maybe its branching video? or onscreen video commentary?

I know the batman begins hd-dvd has onscreen featurettes that can play while a certain scene plays - superimposed that is while the movie plays - not seperately.

I imagine this is probably what you are seeing. Secondary sd material meant to "enhance" the movie experience.
Donatello - The Shredder? Michelangelo - Maybe all that hardware is for making coleslaw?
