I have problems with certain M2TS and some MKV files. I can't figure out the specific issue, but they play poorly (stuttering) on my video player. I highly doubt that putting it into a different container will work. So, I need a way to reencode the video into something else. How do I do this? I want there to be as little loss as possible.

if you listed what the video player was maybe someone would have an idea of what might work on it.

I don't see what this has to do with any authoring. Moving you to our video conversion section.

You could just try reconvert using handbrake or xvid4psp, use a hd profile.
