I use a program called DGIndex to rip my Vob and give me the AC3 File. The only thing is the version of TMPGenc that I have doesn't support the ac3. I have to run the ac3 file and convert it to a wav file with another program. Which can become a pain. Is there a way I can use the AC3 file with TMPGenc and have it recognize the file?

Well, you can have TMPGenc generate the video only and then mux that with your demuxed AC3 file.
What do I use to Mux the files?
Which is better sound - converting to wav or using the ac3 file?
