    which speaker setting would you prefer and is the best?

    Matrix, Cinema, Stereo, Pro Logic II....etc.

    Anyway, I am also confused with matrix and cinema about what is their difference.

    Depends on your speaker setup. If you have a typical 5.1 setup, and those options are the only ones available, then Dolby Pro II for movies, and Stereo for music.
