I'm running BD Rebuilder 0.29.04 and I've ran into a strange issue. The resulting output files are far too small to be correct. It was doing the same thing with 0.28.04 so I uninstalled that, AVIsynth, Matroska Splitter, and ffdshow. Reinstalled all and updated to 0.29.04 and it still occurred, the resulting output files are ~2.30 to 4.5 GB. It doesn't display any errors or anything, everything rolls along perfectly until completion. Yes, I have correctly selected BD25 as the target size as well. Any ideas?

That happened to me when I attempted to do a "custom size" of like 17GB. I just did that for testing, because I just switched to Win7. I switched the size to a preset BD-9, ran it again, and it was processing fine (though I didn't wait for the final result)...
