    I want to convert some mkv files into mp4 (iPhone 3GS) format and I've tried several tools, none of them which offer an easy way to encode my files correctly:

    1. Videora: simply didn't work
    2. Daniusoft: demo version lacks features
    3. Xvid4PSP: works wonderfully at first glance, then iTunes says output files are not supported
    4. MediaCoder: no support for encoding softsubs or extracting a single audio stream
    5. Handbrake: no support for softsubs from mkv

    My situation is a bit unique because my files often have softsubs or dual audio and that seems to really mess with most of these encoders... I know there is a solution whereby I have to demux the mkv, encode and then hardsub it but that is quite tedious to do using 3 different software and with no batch features.

    There's got to be a program out there that can do what I need without too much trouble, any suggestions?

    :'( no subtitle support unless they are already seperate from the mkv file

    Try Format Factory.
    Select the preset "Iphone". In the settings go to "Additional Subtitle" and select
    a) Subtitle Stream Index for subs in MKV file or select
    b) Additional Subtitle for soft subs

    actually i use the MP4 HD AVC(H264) preset and change some setting in there. and i dont need to do anything with additional subtitles.

    not that many advanced tweaks, ill have to wait for whoever is going to write the mkv softsub code to handbrake.

    thanks for the suggestion though, ill use this for now.
