I must be doing something very wrong -
.mov to .flv produces a Flash file but with no audio and this log:

I cannot convert my quicktime mov file to flv with the right sound timing. It originally was a keynote presentation and I'm trying to get it onto youtube, but I cannot share the file because something is wrong, and I cannot convert it to flv with the sound of the movies I put on there and the other sound bites are also not timed right. In the Options tab is a checkbox "Decode with QT". Set that and try again.

Still no luck... Sorry, I know I'm not too smart with these things. The sound just comes in at the wrong time. I converted the audio files through zamzar from mp4 to mp3's and then I just inserted them into keynote. In keynote and in quicktime the movie runs great with the audio, but as soon as I convert to .flv then it all goes to (blank). Any help would be greatly appreciated. Thank you
Try MPEG Steamclip. It relies on QuickTime for reading the source file and exporting to other formats. Which makes me think that it has a very good chance to handle your MOV file correctly.
Use File > Export to MPEG-4 > H.264. This should procude files that are compatible with YouTube.
