I have a few recently encoded (using handbrake) dvd rips, for my AppleTV. I imported them into iTunes, but when I try to play them in the iTunes window, i get no audio. The audio is fine in Quicktime, VLC, and when streamed to the AppleTV. Not a showstopper, as I can play them in those other apps...i'm just curious why itunes doesn't recognize the audio.
I noticed that the Get Info dialog for these movies does not display any Profile (usually Low Complexity) for the new rips like it does for the older rips that play fine. I've been encoding both the AC3 and AAC audio tracks into my m4v files, to get the best sound on the appletv.
Also, in the spirit of full disclosure, I noticed this once I started using Windows 7 (RC) 64bit, where my old OS was XP Pro 32bit. I'm not sure that I ever tested these new videos directly in iTunes, as I prefer to play my videos in VLC or Quicktime, but I do recall playing them and hearing audio in some app (probably vlc) back in XP.
