Ok so i have a few mkv's which i don't like as they are a bit touchy, i have tried multiple codecs for playback inc. ffdshow/coreavc/powerdvd/elecard and just find the sync suffers or the video stutters.
I've tried multiple different encoding options with the aforementioned codecs but the only way i get decent playback with no stutter is by demuxing and making a transport stream with TSmuxer???
Anyone care to enlighten me why encoding to MP4/wmvHD messes things up - i can code dvd's to MP4 no trouble everytime good quality no stutter etc... is it the size as the files are 720 and 1080???

I guess you have tried haali media splitter, ffdshow and play with media player classic or media player classic home cinema?

And what exactly are you doing???
Are you converting mkv to mp4? or are just remuxing mkv to mp4? or what is your source? or what are you doing??

i've got 720 and 1080 mkv which with tsmuxer i can make a viewable(no issues) video - TS.
I've got all my content for viewing on my mediacentre, so need to have it converted watchable via codecs accessible from VMC.
the TS does work maybe i'm just being picky but it's more of a matter that i don't like to be defeated. The resulting mp4 remux/recode (i have tried both) won't play properly (sync issues/stutter) it is really really annoying!!!!

Depending on what has been installed on the computer,
Haali Media Splitter can have difficulties with MP4-wrapped files.
MPC Homecinema, or WMP plus Gabest's MP4Splitter might be worth trying.
There also exist VLC, MPUI, KMPlayer, etc.
