No matter how hard I try I can't get cropping to work when I re-encode H264 (or x264) MP4 files to lower bit rate versions of themselves. Auto crop and manually set crops show up fine in 'Preview' but are not present in the output files. Cropping works fine when going to other formats - DivX or XviD for example. No filters other than cropping are in use. Any thoughts most welcome.

Umm...yes, this doesn't work. Not implemented. All the cropping, adding os subtitles, etc., must be done just like you have noted. Once you select the H264 conversion, few (or none) of the other features are available.
MPEG Streamclip will let you do what you are asking.
