Are there any programs that can transcode an HD or BD to a smaller size either from the elementary stream or ripped directory? Leave it in it's native format(VC-1,etc.)

You can reconvert h264 video using ripbot264. But you can't add back it to original blu-ray structure. Wait for blu-ray rebuilder.

I downloaded Ripbot. Is there anyway to control the size of the output file?

Yep, you can set the size if you change to 2-pass encoding mode.

Or try the BD Rebuilder beta and see how it works.

Tried BD Rebuilder but I get a Runtime error 9 when try to open a BD directory. Ripbot is incredibly slow. I'm running an E8400 wolfdale at 3.6 Ghz and it will take over 10 hours to convert a 100 minute movie.
