I have a Sony HC5 and it came with a four pin firewire cable on both sides.
My PC has a firewire card with 6 pin holes only.
Can I use a firewire cable with 4 pin on cam side and 6 pin on PC side for capturing video to the PC or could this give me a malfunction??

You can use a 4 -> 6 pin cable just as well as 4 -> 4 pin cable. It does not change the way the cable functions or the the data is passed.
