I have tried AlltoAVI, Videora, and Virtualdub to try and get an MKV to avi[Xvid] or mp4 (for my ipod, and Xvid to mp4 is no problem so either is fine), and I am having problems.

With AlltoAVI, the final product is unopenable.
With Virtualdub, the "conversion" lasts less than a second, for a 2 hour movie, and has an unopenable output that reads as 0 KB.
With Videora, I get the audio track 10 seconds ahead of the corrilating video, resulting in a very distracting and unbearable to watch product.

AVIDemux worked for me, including joining two parts and outputting a working, playable Xvid
