i hope this wasn't discussed before but i couldn't find an answer through the search.
How (if possible at all) can i re-encode the video track of Quicktime movies without touching the audio of it. Or the other way round, i.e. re-encode the audio without touching the video track?
I'm looking for something similar to VirtualDub's "Direct Stream Copy" but for Quicktimes.

PS: please no suggestions like "convert to Divx" etc.
Files have to stay Quicktime.
Try StreamFab Downloader and download from Netflix, Amazon, Youtube! Or Try DVDFab and copy Blu-rays! or rip iTunes movies!

Maybe i'm to dumb but I can't find any settings similar to virtualDub's Direct Stream Copy in QTPro, neither in video settings nor in audio settings. -

I've never actually done it myself, however, Quicktime Pro is the only tool that I know of that can work with quicktime files AND output in quicktime format. There are other tools that convert quicktime to avi, mpeg, etc, but nothing else that I've seen that can edit and output in mov.

(Assuming you're using QTPro):
Open source file.
Disable soundtrack (leaving only video track enabled).
Export to new codec/size/settings.
Close source file WITHOUT SAVING.
Open original source file again.
This time, disable video track (leaving only soundtrack enabled).
[Select All] and [Copy].
Open exported (video only) file.
[Add] (not Paste).
Then [SaveAs], using a different name than the exported file and flattening (aka, do not make a "reference" movie).
DONE. Close out all open files without saving. Delete what you don't want to keep (intermediate exported video file?).
...there are probably quicker ways, but that's foolproof...

This is what i was looking for for "ages"
First i didn't exactly know what you meant with "Disable soundtrack (leaving only video track enabled)" because i couldn't find that option in the Export or Save settings where there are no options for "direct stream copying" audio or video tracks.
Until i discovered that this has to be done under "window -> show movie properties".
Which never had come into my mind at all before.
