I am also having trouble transcoding raw HDTV streams to H.264. I'm using all the presets after dropping the .m2t in the summary source well, and then selecting the h.264 x264 quick preset.
The experience is that the audio frequently gets out of sync with the video, but then gets back in sinc. It's only in sync for a moment, and the degree of separation appears to increase slowly. It seams as though at scene changes, they re-sync.
My guess is that the video is being put in an an inappropriate frame rate, but that somehow at scene changes,
