    The source is fine and doesn't have this (MKV).
    I'm back in 4-5 hours so I'll respond then.

    If you don't need to shrink or resize try first mkv2mp4.

    Hmm, I don't really care about resize, but I do need tot shrink the filesize.
    And I'd like to keep subs. I already used that program but it doesn't hardsub them.

    What Handbrake settings are you using? Is there some kind of filter set that would cause this?

    Oh no, don't mind the thread. It was the source. For some reason the file worked when I downloaded from another source.
