  1. I want to convert the video to H.264/AVC codec with 2 channel stereo in an MP4 container for the iPhone 4S in the highest quality possible. My source is a Blu-ray Disc.

    The two are mutually exclusive so make up your mind. They're both unanswerable anyway. Why not do some CRF experiments with a program that creates videos for your iPhone and then decide for yourself?

    Load the blu-ray folder into handbrake and choose iphone 4 profile and encode as mp4.

    Since iPhones are limited in storage and there's no way to add more to whatever you have, your only logical choice is to decide what size you want and then use Handbrake to encode to that size and just live with what you get. iPhone 4S resolution is 960x640 so reducing the resolution to below that from your BluRay source will help the final output to look better at the low bitrate you'll need to use when encoding.
