I use AviRecomp to embed my subtitles. But it doesn't function with mkv, HD and so on.
Is there any current programs to do this?

Try StreamFab Downloader and download from Netflix, Amazon, Youtube! Or Try DVDFab and copy Blu-rays! or rip iTunes movies!

I guess you want to hardcode subs? Then can you use xvid4psp, avidemux, video to video converter, freemake video converter.
If you just want to add soft/switchable subtitles to a mkv use mkvtoolnix.
And I'm moving you to our subtitle section. -
